While exploring the far end of the recently navigated Necrid Expanse, Commander Chakotay receives a distress signal from a nearby planet. Chakotay lands his shuttlecraft on the planet's surface, and is viciously attacked by a group of unknown people. He is swiftly rescued by a friendly inhabitant of the alien colony, Dr. Riley Frazier. Despite being taken to safety by Dr. Frazier, Chakotay has been seriously wounded and needs medical attention.

Meanwhile, Captain Janeway and the Voyager crew find a suspicious Borg ship disabled and adrift in space with a thousand members of the powerful Borg race lying dead aboard it. Curious as to what might have happened to the Borg ship, they transport one of the Borg corpses to sickbay so the Doctor and Kes can perform an autopsy.

Back on the alien colony, Chakotay discovers that Dr. Frazier and her associates, as well as those who had attacked him are members of the Borg Collective who have been cut off from the Collective. They tell Chakotay of the disastrous events that took place which severly damaged their Borg Cube and severed their link to the Collective Consciousness. Once removed from the Collective, the surviving Borg regained their sense of individuality and escaped to this nearby planet where they are working to build a colony. However, now that they have regained their own sense of purpose, the diverse group of alien species have resumed old conflicts and have been fighting amongst themselves for food, shelter and the like. With his injuries worsening, Chakotay allows Dr. Frazier to perform the only medical procedure they have available to save his life... he allows them to link him to a local Collective Consciousness which they have been working to establish. Chakotay is convinced by Frazier that although a brutal method of control, the Collective Consciousness does provide an efficient means of uniting people and helping to heal them. Chakotay is linked to the local Collective and his injuries are healed. In the process, he has access to all the knowledge and experiences of the colonists who are linked to him.

Back on Voyager, Chakotay’s crashed shuttlecraft is located, and Chakotay and Dr. Frazier are beamed aboard the ship. Captain Janeway is horrified when Dr. Frazier pleads for the crew of Voyager to re-activate the disabled Borg Cube. The colonists need the power from the Cube to permanently activate the local Collective and thereby unite the colonists once again. Although Captain Janeway feels her intentions are sincere, she nevertheless refuses to re-activate the Borg ship. Despite Chakotay’s arguments for doing so, Janeway feels that the risk to her ship and crew is too great.

Dr. Frazier returns to the colony to inform her colleagues of the bad news, and begins work on an alternate method of establishing the local Collective. Meanwhile, Chakotay leads an Away Team to the Borg Cube to gather more information and to ensure that the Cube will never be re-activated. While onboard, Chakotay is taken over by the colonists who are using their local Collective, and they instruct him to activate the Collective Link. Chakotay activates the link just before he is stunned by the other Away Team members. They bring him back aboard their shuttlecraft and return to Voyager.

As they are heading back, the Borg Cube explodes. Back on Voyager, Captain Janeway is contacted by the colonists which have successfully re-established their local Collective and they inform her that they were responsible for the destruction of the Borg Cube. They inform her that they only required the Cube for a moment to initialize the link, and now that they have, peace has been brought to the colony and they plan to remain there permanently separated from the Borg Collective Consciousness.
